Via Root Explorer:
Use explorer to go to system/media or system/customize/resource or wherever your particular phone pulls boot animation from and copy the existing boot animation zip to another safe location and replace it with the just downloaded Nexus Prime boot animation.

Via Recovery:
Boot in recovery
Select Install Zip fron SD card
Select the downloaded zip and flash
