Hello Harshil! I am seeking for mATX build but you have mentioned ATX mobo.
Secondly, i dont need Keyboard/mouse combo. Else suggestions are welcomed.
 
Good OC friendly matx motherboard for am3+ platform is hard to get. The only one you can get is GA-78LMT-USB3 but still it's not a OC board.

I think you are confused between ATX(full size), mATX(standard) and mini-ITX(mini)

Bitfenix Prodigy is mini ITX cabinet and as such requires mITX motherboards
If I understand correctly, you actually want a miniITX build
please correct your requirements so we may be able to help you better.
GA 78LMT USB3 is mATX not ATX full size

There are two Prodigies: Prodigy and Prodigy M.
Its mentioned on the official site that the "M" model supports both micro and mini-ATX boards and the original Prodigy supports mini-ATX size boards. However the dimensions of the two cases are the SAME
Dimensions (WxHxD)250 x 404 x 359mm
so I'm sure you can use either of them for your build. Anyway regardless of the board-size whether it is micro or mini the case should support both the sizes. If you are hellbent on getting a "micro-" case how about this? http://www.bitfenix.com/global/en/products/chassis/phenom-micro-atx#specs Too many prodigy owners now, I'd get something different if I were you. :D

And as for the RAMs you didn't mention overclocking so you can go ahead with any DDR3 RAMS of your liking/budget. Just stay away from Transcend.
Please get a good aftermarket cpu cooler. Its equally important. Something like the CM 212-series will do.
Something about the videocard I dont think that the R7 250 would do in such a resolution unless you want to downgrade the graphics quality. Three of the games are reputed AAA titles- COD: Ghosts, BF4 and Skyrim. So you should think about getting a better card imo.
