If you are talking about the canon and not the spider , then it's a known bug with the game.
I had the same problem so had to play the whole last stage again ... download and install the new patch which fixes it

yeah..take the spidey out with the available guns while avoiding those flying things aiming at u...plenty of gauss rifle ammo there....then i think she(helena) links up ur nano suit with the spidey n u can kill it....later another monster ship appears and then comes the use of the TAC launcher......
Hey 1st the spidy comes out. You need to destroy all of its tractors. 4 i think.
Then, a bunch os small spidy's come out. shoot them out.
After which the female will disable the shield to its left.... then use the TAC to lock it and cut off the left side.
Again, Repeat the same thing to the Right side...
The big boss comes after that.
You need to destroy all of its cannon..
IT will open its belly and start producing spidy's....
you need to destroy the belly part and use TAC to Finish the boss off...
The "Reckoning" part gets only a 3/5 if i rate it.....
Then, a bunch os small spidy's come out. shoot them out.

The FAC cannon is just for the last last big boss. So it's really not very useful.. basically they just needed to give you something that would kill something that big, since shooting at it with a normal rifle would be kind of silly.
Other than that AFAIK you can't use it on any other enemy.

Use minigun for the spider.... Gauss won't work @ all !
