Get rid of system partition

I recently formatted my PC. I had two HDDs installed at the time of installation.
The first partition of the the second drive(not containing the OS) became a system active partition containing the files BOOTMGR. glrdr, winx.ld, BOOTSECT.BAK.
How can i get rid of all these files to make it a primary partition.
This partition is of 550gigs and has 110gigs free.
 
use the utility called easy BCD, and you can choose on which primary partitons the boot records should reside
