How to install Windows 8 and using Intel Rapid Start Technology

Hi,
I have a peculiar problem, my laptop came with a 128 GB SSD and a 1 TB HDD, the SSD is for Intel Rapid Start as Windows 8 uses that technology, i have to make a clean install of Windows 8 as i did something stupid with the OS, now i have a disk for the OS system, i tried to install it once but i couldnt see the 128 Gb SSD in my computer and Intel Rapid start wont work unless the SSD is detected.

My question is If i have to install Windows 8 and see both the SSD and the 1 Tb HDD in my computer and make Intel Rapid Start work how do i go about it ? If i install windows 8 in the 1 tb HDD i cant see the 128 gb ssd and vice versa how do i make both work. Also understand to install Windows 8 i have to use AHCI mode in BIOS.

Also is it possible for me to use Disk Management or even partition manager to be able to use the SSD again. I am open to suggestions as i'd be wasting the SSD otherwise
