I have a hitachi 200gb id hdd which i am using as secondary hdd.sometimes the hdd keeps making click noise.when i try to open a folder from that hdd it makes click sound and then the folder opens, folder freezes till the hdd makes that noise.need a solution for it plz suggest.

It might be a sign that your hdd is dying. run a smart test on it with CrystalDiskInfo
Usually such hdd's die within a month. So i suggest get a new higher capacity hdd and copy all the stuff you think is important. If you have some usb drives lying around with free space on them, copy on those too.

Edit: On second thoughts, if you're hdd smart status shows up fine in the above software, then most probably, the hdd must be idling its heads if there is no read/write access. Might be due to some power saving options in your windows or inbuilt in hdd. In windows power options, change the idle time before hdd sleeps to 20 or 25 minutes. It might help.

After installing CrystalDiskInfo the software showed status 'caution' for the id hdd.In the attribute name column only 'Reallocate sector count' option showed yellow status. What does that mean and is there any solution to it.

^ any similar tools for linux?? [on Ubuntu 11.04]

Closest i could find was - Gsmartcontrol

GSmartControl is available in Ubuntu (universe) since Ubuntu 9.10 (Karmic Koala). You may use sudo apt-get install gsmartcontrol to install it.

That means bad sectors on hdd are being remapped to the extra sectors on hdd.

Solution - If its in warranty, clone or backup your data to a new hdd and RMA it.

Hdd is out of warranty,i will backup the the data in other hdd and try to a new sata hdd,is there no solution for it.Maybe format or zero level format something?

none. it will keep degrading over time before it finally stops. Just make sure that after you backup the contents of your drive to a new disk, don't delete or format the old drive for a few months. Never know when a new disk might fail. Just to be on safe side, keep the old disk safely in some corner wrapped in antistatic bag.
