Motherboards w/o onboard graphics are typically targeted towards enthusiasts, who will almost certainly never use the IGP. Its not the lack of an IGP but the addition of other features and better components that makes them more expensive.

The reason is because the mobos w/o iGPUs are higher end ones (mostly) and it will perform better when a descrete graphic card is used. These are built for working with gfx cards.
They are meant for gaming and high-end 3d applications and only those who intend to go for graphics cards will opt for these. There is an exception for some mid-end boards which dont come with iGPUs and so that doesnt mean they are meant for gaming....
