Then its not even a problem worth mentioning from what I could see in the pictures. Thermal paste doesn't care if the IHS(Integrated Heat Spreader) is a bit scratched.

It won't be an issue as the thermal paste is meant to get rid of air gaps between the IHS (Integrated Heat Spreader) of the CPU and the heatsink baseplate.
Almost all CPUs are not perfectly flat due to manufacturing tolerances and thermal paste takes care of the rest.
The scratch is an absolute non-issue provided you apply the thermal paste properly. Check youtube for the pea or X pattern for thermal paste application.
