Here I go, in no particular order

Bill "Mad Dog" Rizer and Lance "Scorpion" Bean
Mario

Max Payne (From 1 and 2)
Prince (Warrior Within only)
 
For me :

John Marston (RDR) - This was a badass character. Great portrayal.
Ethan and Madison Paige (Heavy Rain)
Soap and Price (COD4) - Only COD i truly loved. What a game that was in its time.
Link (Legend of ZELDA) - This is one of my most favourite gaming series. Have completed 3 of its games, fully. Too bad can't now.
Naken Snake and Solid Snake (MGS)
Nathan Drake (Uncharted)
Monkey (Enslaved) - Deep disappointment that this gem of a game will never receive a sequel.
Kratos (God of War)
Big Daddy? :P (Bioshock)
Lucas Kane and Carla Valenti (Fahrenheit / Indigo Prophecy) - Very few sadly know about this game.
Lara croft - No explanations needed.Agent 47 (hitman)
Ezio (ACII ,,,,) - I personally hated Altair. Stupid character he was.
Duke Nukem - When the games used to be good
MOST GTA protagonists (except for CJ)
GlaDOS (portal 1)



My list might not match with many. And i'm sure i forgot many too.

I don't know about others but I personally like the aztacs monk from aoe 2.. his famous dialogues were "hyon hyon"

Most of you have listed characters from newish games. What abt the classic Arcade or NES games?

PS: This is an awesome way to find Games with solid story line!

This is the first time I've seen Legend of Zelda being mentioned on TE. I finished Twilight Princess and it was an awesome game. :D Do you still have a Nintendo Wii? :)
