Windows 7 Starts normal but computer is stuck for 5-10 mins! HELP!

Windows 7 starts like normal as always. All the startup programs also start. Then something strange is happening. I can't launch any application not even Firefox and VLC Player. I click for example VLC and after 5-10 mins it launches. But after about 5-10 mins, windows goes back to normal and I can launch all apps instantly. Is this some kind of virus? I use this comp as my work machine (editing, animation, after effects etc). It started I shut down my computer after I worked on some footage from a USB 2 drive (my friend's drive that I connected for the first time and AVAST didn't alert me of any viruses. How to solve this issue? This is my work comp and I need to fix this fast. Deliverables and deadlines approaching.

I installed a CM Seidon 120M CPU cooler for my system 3 days back and I hope this has not got anything to do with it.

And even if format my C (SSD) drive and reinstall, will the virus (if this is a virus i.e) still lurk on my internal media drive? I cannot afford to format my internal media drive. How can I manage this situation?

Is the hard disk light on when this freeze happens?

Which SSD do you have? There is no 125gb SSD, it's either 120 or 128. If it is 120, does it have a Sandforce chipset? Does this happen only on boot, on every boot? Is it actually 10 minutes or does it feel like that? Have you timed it?

You may need to RMA the drive.. This is a known sandforce bug for defragmentation. However it only takes about a minute and a half on a 60gb drive.
 
If it's virus/ malware issue scan your pc using Avira/AVG rescue disc. Also do check your HDD for errors using seatools dos version.
