That necro which attacked Lexine is McNeill. Recall he was already undergoing weird hallucinations whilst in the game. And then the spike from the final boss which pierces his arm and he had to cut it. The necro infestation on McNeill began right there! Now he was fine as long as the shuttle takes off from Ishimura. He is then transformed into a necro which we see during the epilogue and Lexine shoots him. Whereabouts of McNeill is unkown after this.
However, I do not recall Daniels attacking Clarke at the end of DS1. Daniels was killed by the hive mind who is the final boss for the game. What is shown as attacking Clarke is none but Nicole. Which was again the hallucination. The story makes perfect sense - in fact a lot better than the Assassin's Creed and Siren: Blood Curse.
