Yup, the front panel header on a CM 690 has got the HD Audio Pin Socket with a no. of wires connecting on the mobo instead of just 5 as was in the old one. Verified it again.

Both AC 97 and Intel HD audio have the same number of pins(5) :P

In PIC see

for AC97:

1,2,3,5,& 9 are the only connected PIN's.

for HD:

9 PIN's exist. That's for front jack connection.

Informative, isn't it?

@OP can you check if your cabinet connection to the motherboard has these PIN's?

oops :ashamed: I guess I didnt see properly.. AC 97 according to the Intel pdf does give out front jack sensing but it's passive. They however recommend the Intel HD.
 
I got a solution finally by trial and error.
On RT Audio Manager analog settings, I have checked "Disable front panel jack detection". (Had no setting for AC97 on BIOS)
Now both jacks at front and back work together.:hap2:
