mkv is just a container like avi. You can add videos encoded in DivX, XviD, x264 etc. in a mkv file. You can add multiple audio tracks and also concatenate different videos (even those having different bitrates) into one mkv file.

The most popular codec used in mkv is x264. So, do you want to convert your DVD to a video file having x264 using mkv container?
Try Fairuse Wizard as suggested by azayer. If you want more complicated application having many options to tweak the quality of the video, then use Guardian Knot...
