I think the problem occurs ith Patch 1.4 for Far Cry. Try this:

Fire up Far Cry > Press the 'Reset to default' option in the key config menu > Your mouse should be working now in-game. Now, you can go back to the controls section and remap the keys and your mouse should work.

The game runs fine with patch 1.3 however, without mouse related problems.
